There are three aspects to designing a new web site, or planning to make alterations to an existing site, including plans for transfering a site that already exists into Joomla!

1. the content heirachy of Sections, Categories and Articles
2. the overall graphical design of the whole site
3. the layout of the menus and the position of some functionality on the page

The content and graphical design of a site should be based on the purpose and expected content of the site. You need a clear idea of what you are trying to communicate and plan accordingly.
